OK first we need to look at what you are wanting "Stock" to mean. Do you simply want stock horsepower, or do you want to remove the tuner completely?
The XRT has a setting for Stock horsepower, but allow for DPF/EGR removal with no trouble codes. This is the setting where you answer "No" the DPF is NOT INSTALLED, and then select stock Horsepower.
If you want to remove the tuner completely, you will need to answer "Yes" the DPF is installed(even if DPF is still removed). It will then only give you the option of stock power. This is how to remove the XRT completely.

If you have not physically replaced all DPF/EGR parts back to factory condition, and you removed the tuner completely, then you will get trouble codes. If you HAVE physically replaced the parts to stock form, and you are still getting trouble codes, then you may need to drive the vehicle a few miles, then use the XRT to clear the codes. This should clear the dash of the light and clear any DTCs.
