You just have to make sure your not stacking two that do the same thing. My Quad X2 was reprogrammed for stacking with the Smarty. You can get to much timing, fueling etc....
Does the JR have odd/even numbers like the standard Smarty? If so,them the even numbers should be no timing.

the easiest stacks use a programmer and a box. you tune the programmer to the level below what will cause stuff to break. . .the use the box to tweak things up a bit. I'm stacking smarty and TST and granted they both do timeing and duration, I'm useing a non timeing software on the smarty and letting the TST manage the timeing. . .awsome stack.

now you can use two boxes, but you have to be carefull how they are hooked up since some need to see exact boost or timeing, where as others need a boost reference, but arent that necessary.

just as TVT stated, you dont want two boxes that do the same thing. . .too much timeing is hard on the head gasket, too much pressure will crack an injector, too much duration will melt the turbo.

You can not stack two programers. You can stack a module and a programmer and certain modules with each other, eg. MP8/juice. However the puck, which does pressure, will stack well with a smarty jr, which does duration and timing.

I don't think you can turn the timing off with the smarty but the power puck is a pressure box so he should be ok. At least that is what I think he is referring to by puck...
