Ive replace alot of the water pumps and none of the bolts ever had a lock washer or sealer on the threads. Never had a bolt back out so my guess it probably just wasn't tight enough.

Make sure the regulator case is clean so it makes a good ground, also good to run a wire from the case to the alternator ground so they can talk to each other better.

When your bleeding the system at the filters bleeder are you seeing many air bubbles, also with the bleeder open crank the engine over and watch to see how much fuel comes out. Should be about 15 psi...

I've seen alot worse looking trucks. Don't know if you know this or not but the non-ic'd trucks have to have power to the KSB all the time when the truck is running.

My guess is that if you didn't back the power screw out when installing the AFC top you bent the fulcrum lever. If it's bent or broken it won't start.

I use a 33270 inline filter and so do a few others, you can use 3/8 steel brake line most places have it in 6' lengths.
