I had an 06 5.9 auto, now have a 6.7 stick C&C, My 6.7 has been a great motor so far (53k on the odo). I would have went with a 5.9 again solely because of the mileage I put on a truck, and the parts availability on a 5.9 versus a 6.7. It depends what you are going to do with the truck, no doubt Cummins will get all of the bugs worked out soon and that more maintenance parts will be readily available for the 6.7 but this takes time. I had to wait 7 days to get a fuel filter from the dealer for my 6.7. If it were my 5.9 any parts store in the country would have it on the shelf. The 6.7 pulls better hands down stock, no turbo lag. The 5.9 is a tried and true motor period! In stock form it will not pull as well as the 6.7 but there is something to be said about a proven engine when your in the mountains 2k away from your delivery site or home.If your a 6.7 owner and read the posts in this forum it is scary to see so many people having issues with these new engines (emissions actually). I always have that thought in the back of my mind, even though my truck has never left me stranded.
