I put my DPF and EGR back on to sell the truck. The truck ran rough after the reinstall, so I checked everything and found I did not have the intake butterfly valve plugged in. I hooked it back up, then the truck went into limp mode. Shows PO489 code, "EGR control circuit low". Is there something else I am missing for the reinstall?
Will I have to have the dealer take it out of limp mode?
Had the Smarty S-67 tuner when deleted, and put everything back to stock on the tuner after the deletes.

Did you put the plunger and all those goodies back in too?
If you flashed it back to stock WITH the throttle valve not plugged in, you'll need to flash stock again, now that it IS plugged back in, then clear codes twice and try again.

Try clearing the codes and see if that does it.. you may have to clear them 2 or 3 times even after the first clear it will say there are no codes but go ahead and clear it again.

Anybody by you have an XRT? For one reason or another those clear more conditions while flashing..
